Biofluid Proteomics
OHSU’s Knight Protein Target Identification (KPTI) Service Center provides biofluid proteomics services to support your oncological, pharmacological or other biomedical discovery.
We help you generate deep, reproducible proteomic profiles from biofluids and fluidized tissue specimens. You can submit samples from humans, nonhuman primates and murine species.
You’ll find:
- Guidance on technology selection, project scope and study design to help you generate publication- and grant-ready data
- A state-of-the-art, automated proteomic sample preparation system that is unique to the OHSU campus
- High-sensitivity liquid chromatography-mass spectrometry
- Custom data analytics
KPTI services are best suited for:
- Biomarker discovery
- Therapeutic target isolation
- Mechanism of action determination
- Defining pharmacodynamic endpoints
- Patient stratification
Services
Project inputs
You can submit specimens in batches of 20 or 40 samples that include but are not limited to:
- Plasma
- Serum
- Cerebrospinal fluid
- Conditioned media
- Fluidized tissue
Project deliverables
You receive:
- Consultation at the start and end of your project, and as needed during your project
- Automated sample preparation using the Seer Proteograph Product Suite (XT assay format)
Foundational analytics
You receive standard datasets for statistics and visualization.
- Protein and peptide matrices
- Quality control metrics and pass/fail
- Principal component analysis/clustering
Advanced analytics
You can request custom analyses for an added fee.
- Covariate models
- Responder/nonresponder
- Multiomic integration
Technology
KPTI technology and the expertise to execute the workflow are unique at OHSU.
Core platform: The Seer Proteograph SP100 (above photo) is an automated liquid handler that uses nanoparticle enrichment for deep proteomic coverage.
Liquid chromatography: The Thermo UltiMate 3000 LC (right photo, at left) provides deeper, more complete and more reproducible peptide separations.
Mass spectrometry: The Bruker timsTOF HT (right photo, at right) uses data-independent acquisition for comprehensive proteomic coverage.
Getting started

To learn how our technology can support your research, please reach out with as much of the information below as possible:
- Sample type and species
- Estimated sample count and cohort structure (groups or timepoints)
- Key covariates and metadata (such as age, sex and treatment)
- Target start date and any deadline
- Desired deliverables
- Funding status (exploratory, pending or active)
We typically respond within 2 business days. We’ll schedule a 60-minute call to discuss your project, including batch design, controls and deliverables.
You’ll receive raw datasets and processed analytic outputs as agreed upon during your first consultation. Turnaround time depends on your study/sample cohort size. It’s typically:
- About 4 weeks for a 40-sample study
- About 5 weeks for a 100-sample study
