The cost of running a RNA sample through the AMC is broken down into four categories: labeling charge, cost of the GeneChip array, hybridization & analysis fee, and data management fee. Due to the experimental nature of microarray projects, samples may fail or need to be reprocessed. When this happens, the AMC will inform you if additional charges are accrued.

For questionable samples or labeled targets at QC borderline a Test Hybridization Assay is available for $150, which includes price of Test array and all processing and analysis.

The AMC does accept projects from non-OHSU scientists (see below).

RNA Assessment Service
The concentration of samples submitted to the AMC will be measured on a dedicated spectrophotometer that is performance checked using DNA standards prior to collecting sample measurements. Using concentration data provided by the investigators laboratory, we will determine the most accurate method to quantitate the RNA. Currently we routinely use both standard absorbance and fluorometric techniques.

In addition, an aliquot of RNA is processed on the Agilent Bioanalyzer . Using records collected since 2001 and the sample details provided on the AMC sample submission form, we will interpret the traces and determine if the sample is of acceptable quality for microarray analysis. These results will be provided to all investigators associated with the project.

Cost - $5 per sample

Note: A processing fee of $25 per group of submitted samples will be applied if the samples do not go on to be labeled as part of a GMSR project.

RNA Labeling Service

This service includes the synthesis of labeled and quality checked target.

One cycle cDNA synthesis w/Affymetrix IVT (Standard labeling)
1.0 to 10 ug total RNA1 - $210 per sample*

Two cycle cDNA synthesis w/Affymetrix IVT (Small sample labeling_Affymetrix)
10ng to 100ng total RNA - $290 per sample*

NuGEN Ovation v.2 w/ FLv2 (Nano Ovation labeling_NuGEN)
5ng to 50ng total RNA - $290 per sample*

*Labeling fee includes UV measurement and bioanalysis of the nucleic acid target for determining yield, quality & purity. Storage of all remaining sample and prepared target for up to one year is also included.

Affymetrix GeneChip Probe Array Prices (Accurate as of 03/03/2008)

Each GeneChip genome array represents about 10,000 to 40,000 different genes or EST clusters. For more information about Affymetrix GeneChip probe arrays visit the Affymetrix website. The array prices below represent discounted prices that are available to OHSU scientists through the Affymetrix Academic Core Program which the AMC subscribes to on an annual basis. All prices include shipping, handling and storage of chips in the AMC lab.

Hybridization and Data Preparation Service


For new samples or previously-labeled cRNA targets, array processing and data analysis with Microarray Suite (MAS) requires the following charges:
Cost* - $135 per array

Note: For questionable samples or labeled targets at QC borderline, a Test Hybridization Assay is available for $150. This charge includes price of Test array and all processing and analysis.

*Includes access to the GMSR Bioinformatics Suites at the Center for Health and Healing (CHH) and analysis software tutorials.

Data Management Service
All processing information and array performance data produced in the AMC is loaded into the AMC Laboratory Information Management System (LIMS). GeneChip Cel files are permanently archived in a custom Oracle database maintained by the AMC. Additionally, the AMC makes electronic backups of all data (raw and processed) for each project and distributes copies on DVD to the PI. The fee for this service covers materials, software development, user support and other operating costs. The fee applies to each array assay performed in the AMC.

Non-OHSU Customers

AMC services are available to scientists not affiliated with OHSU. Projects submitted from non OHSU investigatrs will incur additional charges. Please contact Chris Harrington for details.
